August 2024 — Monthly Briefing¶
1. What was read¶
779 research articles from 32 of the 33 journals on the roster.
A further 129 records (14% of the 908 this month's harvest returned) carry no abstract and are not research: news, correspondence, editor highlights and obituaries. PubMed types them Journal Article and nothing else, so the publication-type filter cannot see them — across the whole index they are 22.7% of it and 35% of general, and 3,801 of them are JAMA. Every count below is over the full harvest and is inflated by this; the figure above is not.
| General | Cancer | Immune | Bioinfo | Sysbio |
|---|---|---|---|---|
| 412 | 138 | 81 | 254 | 23 |
Volume swing against the median month: cancer -26%
Check the source before reading anything into this. Two benign causes account for most of these. bioinfo every January carries the Nucleic Acids Research database issue and runs high. And several journals simply deposit nothing in some months: across the 44 months read, 4 of 33 journals are absent from at least one, worst being Nat Mach Intell (20 months missing, 81 papers in total) and Bioinformatics (4 months missing, 2,905 papers in total). This month is missing Nat Mach Intell. Queried directly, PubMed returns zero for those journal-months too — the holes are in the source, reproduced exactly by re-running the harvest. So a swing here is not evidence that a field went quiet, and is not usually evidence that the pipeline broke either.
Largest contributors: Nature 123, Science 97, Nucleic Acids Res 96, Bioinformatics 53, JAMA 47, Cell 35.
2. Net change on the thread curve¶
| Thread | This month | Cumulative | Status |
|---|---|---|---|
agentic-ai |
— | +4 / −0 | too-early |
cell-therapy |
+6 / −1 | +121 / −39 | forming |
ctdna-mrd |
+3 / −1 | +40 / −20 | forming splitting → forming |
foundation-models |
+6 / −4 | +58 / −41 | splitting |
immunotherapy-resistance |
+5 / −3 | +137 / −54 | forming |
interception |
+4 | +73 / −15 | forming |
method-credibility |
−9 | +6 / −261 | crisis |
neoantigen-vaccines |
+1 / −1 | +51 / −23 | forming |
neuro-immune-microbiome-axis |
+4 | +97 / −13 | forming |

+8 / −1 | +46 / −30 | splitting |
single-cell-3d-genome |
+2 | +40 / −15 | forming |
suppressive-population-inversion |
+1 / −2 | +33 / −43 | contested |
Status is derived by rule, not asserted. Fewer than 5 cards → too-early; then refutes ≥ 2×supports → crisis; refutes > supports → contested; supports ≥ 2×refutes → forming; else splitting.
3. The evidence that moved it¶
Three single-cell foundation-model results in one journal in one month. 38409223 (scGPT) and 38844628 (a large-scale single-cell transcriptomics foundation model) are published in Nature Methods in August 2024, and 38528186 is beside them: GPT-4, given marker genes, annotates cell types across hundreds of tissue and cell types with strong concordance with manual annotation, shipped as the R package GPTCelltype. Two models built for single-cell data and one general-purpose model transferring onto a single-cell task, in one issue. The corpus's November 2025 briefing claimed the virtual-cell vocabulary had just arrived; the 2025 backfill moved that to spring 2025; the models are here, in the field's methods journal, in August 2024. The dating is what fails, repeatedly, not the models.
Corrected 2026-08-27
This paragraph was headed "— and so does their audit", and closed: "the
models and their critics have been in the same journal in the same month
since the models existed. There was never a lag to measure." The third
paper is not an audit. "Assessing" in its title was read as a critique; the
abstract is an endorsement — "can accurately annotate cell types", "strong
concordance" — with no adverse finding anywhere in it, and its stance is now
supports with method-credibility removed. So this issue of Nature
Methods contains three results and no criticism of any of them, and the
co-presence claim cannot be made from it. The month's benchmarks are
elsewhere: the two Genome Biology ones in section 4(b), both carded
neutral because neither reports an adverse finding, and the AlphaFold2
self-estimate benchmark immediately below, which does.
The audit reaches the model's own confidence. 39115813: benchmarking AlphaFold2's accuracy self-estimates against independent model-quality measures. Not the prediction — the prediction's stated confidence.
4. Refutations¶
(a) Landing on a tracked thread¶
39121849 (Cell) is a support rather than a refutation and is filed as one: blockade of LAG-3 and PD-1 co-expresses cytotoxic and exhaustion modules in CD8 T cells. It is here because it is the last month in 2024 in which a next-generation checkpoint appears in a top-tier general journal with a mechanistic result attached.
(b) Method credibility¶
39152456 and 39123269 (Genome Biol) benchmark single-cell
chromatin analysis and spatial transcriptomics clustering, alignment and
integration. Two benchmarks of two modalities in one journal in one month. The
method-credibility thread's real content in 2024 is this: the genre is
established, monthly, and concentrated in two journals. What changes later is
volume, and — measured under one consistent rule for the first time on
2026-08-26 — that change happens in 2026, not in 2025 as this corpus recorded.
5. Open items¶
Nothing carried forward.
6. Meetings¶
223 abstracts from 1 meeting.
| Meeting | Abstracts | With full text |

| ema-authorisation | 13 |
| fda-approval | 6 |
6 FDA actions — dated from each notice's own prose, not the table's posting date, which disagrees on 7 of 190 rows and once by enough to move an approval into the wrong month:
