January 2025 — Monthly Briefing¶
1. What was read¶
1,092 research articles from 32 of the 33 journals on the roster.
A further 291 records (21% of the 1,383 this month's harvest returned) carry no abstract and are not research: news, correspondence, editor highlights and obituaries. PubMed types them Journal Article and nothing else, so the publication-type filter cannot see them — across the whole index they are 22.7% of it and 35% of general, and 3,801 of them are JAMA. Every count below is over the full harvest and is inflated by this; the figure above is not.
| General | Cancer | Immune | Bioinfo | Sysbio |
|---|---|---|---|---|
| 549 | 233 | 86 | 496 | 19 |
Volume swing against the median month: bioinfo +83%, cancer +25%
Check the source before reading anything into this. Two benign causes account for most of these. bioinfo every January carries the Nucleic Acids Research database issue and runs high. And several journals simply deposit nothing in some months: across the 44 months read, 4 of 33 journals are absent from at least one, worst being Nat Mach Intell (20 months missing, 81 papers in total) and Bioinformatics (4 months missing, 2,905 papers in total). This month is missing Bioinformatics. Queried directly, PubMed returns zero for those journal-months too — the holes are in the source, reproduced exactly by re-running the harvest. So a swing here is not evidence that a field went quiet, and is not usually evidence that the pipeline broke either.
Largest contributors: Nucleic Acids Res 376, Nature 122, Science 117, JAMA 115, Blood 63, J Immunother Cancer 56.
2. Net change on the thread curve¶
| Thread | This month | Cumulative | Status |
|---|---|---|---|
agentic-ai |
— | +8 / −0 | forming |
cell-therapy |
+7 / −1 | +152 / −45 | forming |
ctdna-mrd |
+1 | +48 / −22 | forming |
foundation-models |
+4 / −5 | +80 / −54 | splitting |
immunotherapy-resistance |
+9 | +161 / −61 | forming |
interception |
+4 / −1 | +87 / −19 | forming |
method-credibility |
+1 / −21 | +11 / −327 | crisis |
neoantigen-vaccines |
+2 / −1 | +57 / −24 | forming |
neuro-immune-microbiome-axis |
+9 / −1 | +114 / −14 | forming |

+2 / −3 | +51 / −33 | splitting |
single-cell-3d-genome |
−2 | +48 / −17 | forming |
suppressive-population-inversion |
+3 / −6 | +37 / −51 | contested |
Status is derived by rule, not asserted. Fewer than 5 cards → too-early; then refutes ≥ 2×supports → crisis; refutes > supports → contested; supports ≥ 2×refutes → forming; else splitting.
3. The evidence that moved it¶
Written 2026-08-26, at the end of the backfill rather than in the month. These seven briefings exist to give the later ones a floor, and they are read with the nineteen-month curve already in hand — which is an advantage the monthly practice will not have and should not pretend to.
Six clinical-stage next-generation checkpoint programmes are running in one month. Tiragolumab in phase 1b/2, botensilimab plus balstilimab in phase 1, a CD47xCD40 bispecific in phase 1, a 4-1BB agonist in phase 1, an NLRP3 agonist with nivolumab and ipilimumab in phase 1, and DKN-01 in phase 2. Set that against what the corpus finds later: October 2025 returns zero hits for the entire target list, and across all of 2025 not one newly nominated target enters a phase 1. January is what the class looked like with a pipeline, and it is the baseline that makes the rest of the year legible. The class did not collapse under negative trials — the trials it had were already the last of them.
Foundation models are the single largest block in the month, and the framing is institutional rather than technical. A Nature perspective proposes that cell atlases culminate in foundation models of biology — a roadmap in which atlases "are poised to provide" benefits and are "ultimately" foundation models, with no model built or evaluated in it. Against that sits work that did build something: a foundation model of transcription across human cell types and a tabular foundation model for small data. The corpus later records skepticism arriving; it is worth seeing what it arrived against, and worth separating the programme statements from the results, because counting intent as evidence is the failure this thread is most exposed to.
Cancer neuroscience opens with a named receptor. 39137067 reports a beta2-adrenergic and NGF neuro-mesenchymal feedforward loop driving colorectal cancer — the axis already mechanistically specific in the first month of the corpus, nineteen months before it becomes the healthiest thread in the file.
4. Refutations¶
(a) Landing on a tracked thread¶
Three inversions in the opening month, which is why this thread eventually got opened. 39601781: targeting CD206+ macrophages disrupts an antitumour immune axis. 39609626: circulating tumour-reactive KIR+CD8 T cells — effectors by phenotype — suppress antitumour immunity in patients. 39753140: infiltrating plasma cells maintain glioblastoma stem cells.
Corrected 2026-08-27
This paragraph counted four, and the fourth was 39724910 — antigen presentation by tumour-associated macrophages driving T cells from progenitor to terminal exhaustion. It was read as an inversion because the damage is done by an antigen-presenting cell, which looks like a reversal of role.
The thread's claim is about what depletion does, and on that the abstract is canonical: "TAM depletion increased frequencies of Tex_prog cells in multiple tumor models, increased PETER, and promoted responsiveness to αPD1 immunotherapy". Depleting a suppressive population improved the antitumour outcome. The card now supports the thread. What was novel was the identity of the antigen source, not the sign.
39883445 (Blood) summarises CD47 targeting as "many misses; hopeful for a hit" — eighteen months before the phase 3s that end it. The commentary layer knew.
39641962: colonoscopy outperforms the
new blood tests for colorectal cancer screening. Filed as a refutation on
interception in the month the thread opens, which is the correct way for a
thread to start.
(b) Method credibility¶
39549267 (JAMA) calls polygenic risk scores for coronary heart disease an unfulfilled promise of precision medicine. 39541968 (Cell): faecal microbial load is a major determinant of gut microbiome variation and a confounder for disease associations — which puts a question mark over a decade of compositional microbiome epidemiology.
38383604: an annotation quality-control tool reveals erroneous gene inference across existing genome annotations. 39673524: CRISPR-based dissection of miRNA binding sites is hampered by pervasive noise even in isogenic lines — the first of two miRNA-layer cards, the second being October's finding that functional targeting happens without seed pairing at all.
5. Open items¶
Nothing carried forward.
6. Meetings¶
No abstract book published this month. The abstract layer runs 2023-02 to 2026-08 and is seasonal by nature — meetings are annual, so most months are empty here and that is the expected shape, not a gap in the harvest.
7. Regulatory¶
| Event | Count |
|---|---|
| trial-first-posted | 582 (of which 512 genuinely oncology) |
| ema-authorisation | 7 |
| fda-approval | 6 |
6 FDA actions — dated from each notice's own prose, not the table's posting date, which disagrees on 7 of 190 rows and once by enough to move an approval into the wrong month:
